The reason Mega Man is not in the Super Smash Brothers Series is quite odd in my opinion, its almost as puzzling as how they excluded Ninten (From Mother 1) from the game, but it was probably because Capcom had certain binds with Nintendo and didnt want to further solify it as you may see between Sonic and Snake, Metal Gear Solid has a bit of Mario references in it which probably led to him being there, as for Sonic, ever since Sega Consoles failed he had no other console to go to except for ps2 and gamecube and XBOX and since Gamecube was the leading console at the time they used that as their basis of presenting their new graphics to the world, where as Megaman has no real connection at all except for the fact that he debuted on their consoles
